It's just in the save game. You can start again without any problems.
That problem always annoyed me. I'd use the cheat menu to create objects and turn the Castle of the White Dragon into my own castle. But after a while plants and stuff would start disappearing. Stupid thing :p

That's strange. I never had a problem like that myself.
Maybe it because I never cheated, I suppose. But I did stack up thousands of gold, hundreds of potions and magic scrolls in one area (around the moongates in p1 and p2).
The only place I remember where it caused a problem was in U9, where I collected all the rare and unique items in my room in Castle Britannia, and because of the number of items, the game would run really slow in that area and it would crash if I tried to load a saved game that I saved within that area.
But I kept hoarding stuff regardless anyway, I had spare gargoyle eggs I placed at the front gate of the castle as pillars. Complete sets of armor. All unique items, keys, maps, glass swords, shields, you name it if it was cool looking and unique, I kept it in my room.

Well - it only happened to me in Underworld II; When you want to build your stats up there is an area where there are four chambers in which you can have four different types of fights. If I remember correctly, there is an inhabitant of a room with which you have a conversation who has an inexhaustible supply of champions you can fight in any one of these rooms. After the fight, your experience points go up so you can get your stats raised, but at the end of each fight, the vanquished champion always sprays around the contents of his inventory. Afer some time the fighting area is littered with lanterns, weapons and other equipment, and when this gets excessive, the game is unable to save the locations of all this junk. Thus it refuses to save at all. I soon found that the cure was to pick the junk up and cast it into a lava pit (not too far away) thus the save facility was restored.

Yeah, Underworld II was the really annoying one because it happened when you were just playing the game properly. I found a way around it though. After fighting I'd pick up all the bones, armour, etc and go back to the gem in Britannia. Then I'd toss all the junk into the water. Seems to get rid of it.
Though eventually the blood and unpickupable stuff gets too much in the Pits anyway, so it doesn't work forever.

Worked pretty well in Pagan as well, using water and lava to dispose of junk (as well as bodies that were best left undiscovered...). I'm usually pretty tidy with my inventory.
